Customer is a plant pathologist, and asks about using two MiSeq runs (300bpX2) for sequencing a fungal genome (40-60Mb in size) for a grant proposal.

AccuraScience LB: Your design of having 1 run with pair-ended library and another run with mate-pair library (4-5Kb insert size) is reasonable, but you might want to consider lowering the read length: 300 nt is allowed by MiSeq but the error rate might be too high towards the 3' end of the reads.
